Which one is better ?

it depends

If the bacteria is facultative and also the bacteria is anaerobic, then the correct version is:
facultative, anaerobic bacteria

But, if the bacteria is anaerobic in a facultative manner, then the correct version is:
facultatively anaerobic bacteria

facultative is an adjective
facultatively is an adverb
