"deleted from"??? It's talking about the taking of samples in a production process, where this above part of the process is the very last one, I believe.

I feel that 'deducted from' standing alone and followed by the 'computer system' gives an unsatisfactory result

One possibility I imagine: the samples are deducted from the output/production count when they are not returned to production. In which case, "deduct" seems to be it.
